Is it possible to have a BC store in a sub directory such as mydomain.com/shop/ ? If I move from interspire that will be critical to keep my url's the same.

Probably not... But if redirection is available you could create a rule that redirected anything going to /store to the root folder. Does depend how redirection works though.
Actually, it looks like they have URL Structure settings which lets me make the path anything I need. It's not an actual folder but seems like it'll work.
